Well, once welcome week is over and they have a chance to see what exactly is left, you can drop by the MSS office (BSB B108) and see what's available... they may cost something like $5, or they may decide to just give them away...

Some programs sell shirts and stuff throughout the school year. I know last year the Communications & Multimedia Student Society sold some shirts.

I think the shirts are normally the same main colour every year. I think Science stuff is black.

Are the science faculty shirts sold out? I thought they were guaranteed when you bought a macpass. As well, do we need our student card or anything to pick up our mac pass and where do we pick up our mac pass swag?

Science is always primarily black with some yellow and white. Those are our colours.
Other faculty colours:
Engineering: Red/white
Commerce: Green/white
Humanities: Navy blue/white
Social Science: Royal blue/yellow
Health Science: Reps wear blue/yellow... frosh seem to wear different colours every year
Kinesiology: Sky blue/white
Arts & Science: Orange
Nursing: Primarily yellow with some red and black

If you've already purchased a MacPass, then you will get a shirt... MacPasses are sold out now though, so if you haven't purchased one yet, then you're out of luck.
There may be some leftover shirts after welcome week is over due to unbalanced numbers of different items and such... so far I've had numbers around 20-30 extra shirts thrown at me...

Does it says The Original Mac Sci in the front and then in the back at the bottom, it says: "Study Responsibly" and it has a beaker?

That was last years... this year it says something like "Mac Science" on the front and there's a new science song/cheer on the back
