Yes - mostly due to conflicts that get brought to their attention. Things often need to get shuffled around a bit.

If there are courses that appear on the master timetable (ex. life sci 4wo3 - advanced nutrition), but do not appear on the McMaster Life Sciences course listing, does this mean that it is a new course and the course listing has not been updated yet, or does this course not exist?

That's because it's not supposed to.
If you actually read the title of the timetable page, it says "Undergraduate Master Course Timetable Search".
Grad courses are set up quite differently, and the course load of grad students is also very different. Their courses are considered separately from undergrad courses. Even if you search for crosslisted courses on the master timetable, they won't come up if you use the grad code (and they're not listed as 'crosslisted' either). It's strictly for undergrad courses.
