Psycho Mantis from SOLID SNAKE!!! SO MUCH FUN running forward and switching controller outputs to beat him! Or how he read your memory card and talked about other games saved...

One of my favourite parts about the ps3 one was when he attempted to read the memory card, but couldn't due to internal memory

Ultimecia from Final Fantasy VIII. She was one of the first bosses I beat :p.

Can't remember which but one of the mega man games (X3?) Could NOT figure out how to damage this dude that kept recharging... gave up.

Other than that, I guess Kulos (and his music) is pretty memorable from Super Mario RPG though he was more of a side quest rather than a necessary boss.
