All the Colossi! That whole game was an awesome boss battle, lol. I like using the horse, and I like the two cats, how they fought back. The Horse (4th) sticks in my mind, how he would bend over and look for you. Scared the 'jeebus out of me the first time.
Ganondorf from Ocarina still has a soft spot in my heart, lol. The spinning skeleton boss thing in Twilight Princess, where you had to use the gear thing (in the desert)? I also like pwning Ganondorf in that game with a bottle, lol.
The rival in Pokemon I and II Gen. I like the variety on his team, so rare otherwise in the game.

Super Mario RPG: THE AXEM RANGERS! Best boss battle in the game. Most of the bosses in this game are pretty awesome tbh.
Borderlands: Dr. Ned (and Undead Ned). Not necessarily a good boss battle, but when you're sitting pretty much by yourself at 3 in the morning after killing countless zombies just to finish the area so you can go to sleep (oh, and you don't like zombies) it's not that fun. But then you finally kill Dr. Ned, so life is good! Till the credits roll... (sidenote: my friend and I actually screamed a bit during the twist in the credits, probably out of tiredness, but still)
Paper Mario: It's a giant piranha plant that lives in lava and is flaming. BAMF. And his speech bubbles make him sound foreign. Lol.
FFX - Sin: Every single time you encounter him is insane
Monster Hunter Freedom - Rathalos: It's the Dragon on the cover of the game, it takes you out in the games intro and for the next 6+ hours of game you're trained to run away from it w/e you see it... Then the game is like "Cool, now go kill it... solo"
God of War 3 - Posieden: I don't even know how to put all the awesome in this fight into words. When I first played it, I had to pause, put the controller down, take a quick walk to prevent myself from shouting about how awesome it was in the middle of the night.

Every Zelda Ocarina of Time boss. Especially Bongo Bongo, and Phantom Ganon.
I dunno, it was just something about being a kid and facing your fears by defeating the bosses that made you feel a sense of accomplishment.
Oh and i also enjoyed fighting the bosses in Resident Evil 4, being scared as **** adds to the excitement
Giygas from Earthbound. Also obligatory. I mean, you're only aborting an alien fetus whose true form is incomprehensible to the human mind--that's all.
Wiegraf from Final Fantasy Tactics. I'll be honest, I had to use an exploit to get past the solo battle on my first play through. If you didn't, well, you're a better man than me.
Maiden Astraea from Demon's Souls. Shadow of the Colossus syndrome.
Kefka from Final Fantasy VI. My favourite villain sort of deserves a spot.

Metroid Prime 2. When you beat the king ing, then realize you have to defeat your evil twin.
Edit: also, legend of zelda twilight princess had some good bosses.
worst bosses: halo series (there were none) unless you count online play (zombie mode)
