Msaf
If I MSAF an assignment due on friday, before reading week, when am I expected to hand it in?
Does the 5-day rule still apply here? and how do I get it to them?

This depends on the class/your professor. Check the syllabus for the course. Some profs add the value to your final exam, some create a makeup assignment. I haven't heard of any courses where you just hand it in late.

Most profs let you hand in assignments late with a penalty (10% off or something).

when you msaf stuff like essays, you can get an extension depending on prof.

for your assignment, if you msaf it the weight may go to exam or you get an extension. its also possible if you dont hand it in on friday or dont msaf and just hand it in the monday after reading week then it might be only 10-20% off or w.e it says in outline.

I got a doctor's note for a lab report (it was over 30% so I couldn't MSAF), but even if I had MSAF'd, the procedure was to get an extension, but exactly when it would be handed in is something that I negotiated with the professor. I know another student who also had a doctor's note for the same report, but got a longer extension than I did...it wasn't a blanket policy, we worked it out with the prof based on our circumstances.

So in short, no one can answer your question except for your prof, and you should also check your course outline.
