The OSAP amount that is in my payment agreement is about $2000 less than what OSAP ultimately decided to give me. Should I call someone about this or will it work itself out when I go to get my osap in september?

I believe the amount that shows up on payment agreement is 60% of your total osap

That's correct, the last 40% is picked up in January.
