The quote from the course calendar is a few posts up. At least one psych is required to complete first year life sci. Kin cannot replace it. It can, however, replace the second psych as an elective.
However, some people will not take it and thus not technically complete a first year program.

What do you mean by penalty? 1LS3 is the equivalent of 1A03 and 1LT3 is the equivalent of 1AA3, so in that sense, you wouldn't incur any penalty if you tried to register for upper year math courses that required these courses as prereqs.
You need 1B03 to take 1BB3.

All classes end at :20, and start at :30 (with the exception of night classes).

As above, classes generally end at :20 past the hour, and start at :30 past. So yes, you can have both of those classes together. There is no rule that you must take at least 70 minutes of break time between each of your classes...

Courses like 1AO3 AND 1AA3 i cant take both of them in one term right?
for example chem 1A03 and 1AA3 , i can only take 1A03 before 1AA3

Usually, yes. The material between courses numbered like that is usually sequential. You could always just check the course calendar and see what it says, as the information there is a fairly definitive guide.

Yes, since 1A03 is a prereq for 1AA3 (as per the course calendar). Also they're each only offered one term.
