Favourite Video Game Plot Twist
As the title says, what is your favourite plot twist in a video game? Anything shocking and surprising, that made you say, "holy shit, I did not see that coming" counts. Spoilers follow, obviously.
My personal favourite is from Star Wars: Knights of the Old Republic. If you've played the game, you already know what I'm talking about. I mean, this twist is greater than "I am your father" and solidified this game as one of my Top 10 favourites of all time.
Runner-up: Final Fantasy VII. No, not Aerith's death. The other major, greater plot twist.
What about yours?

Hmmm... I'll be more obscure with lesser known titles. I dont really have a favourite, I tend to play kinda jaded these days, lol.
Well, I played Orcarina when I was younger, but finding out who Shiek was awesome. Can't believe I didn't see it the first time, lol. I know Aerith was finished before I started, but what's the second one you're referring to (been a while, lol)? Still say we need console (PS3/Wii) remakes of both of these... I'm so tired of end-of-world shooters.
Legacy of Kain had a good one in Defiance with the Heart of Darkness, as well as at the very end (Razzy <<3). Very nicely done to do what everyone was dying to do (Kain vs Raz). Also a good one in Soul Reaver 2 that related to the end of Defiance. Probably my favourite series, I wish it wasn't so impossible to play on a computer keyboard... ugh
Shadow of the Colossus had a nice one at the end, though I think it was expected, with the slow progression (Wander's appearance, the increasing number of shadows, changes in Dormin...) after each fight. Wonderful game, I love how haunting it so (IMHO, we've been missing a lot of a storytelling and emotional weight we had in the last gen).
The Hard end of Star Fox 64 was unexpected for me, and cute. Crashed into the wall the first time... one wing win!
Samus being a chick was huge at the time, though I never got into Metroid (wanted to, though).
There are probably a lot more I've forgetting... too bad my N64 and PS2 are a hassle to set up...
/lurks for people with better memories

That has to be in the top 10 for sure. I love that game. KOTOR 2 was ok, but compared to the first, the plot was a lot better (The ending was terrible for KOTOR 2) i wish they could make a KOTOR 3. One thing i did not see coming was halo 3. I didn't play it, but i saw my brother beat it for the first time, and he was pretty taken aback about it.
edit: also, smash bros. brawl. I was going to blame the hand again.

Silent Hill 2: The main twist.
Spoiler: You killed your own wife; your memories are just really distorted and some things are really just figments of your imagination. It's also implied that you've really just been going around killing regular people instead of monsters.
Silent Hill Shattered Memories: The ending
Spoiler: Harry's been dead all along. The entire game is just a representation of Cheryl trying to get over her father's death.
Tomb Raider Legend: Okay it wasn't scripted that well but I really liked the ending.
Spoiler: When Lara was a kid, before Lara's mother disappeared, she was actually talking to Lara in the future through the artifact. Lara's mother just didn't know she was talking to an adult Lara.
Amnesia: The ending of the 'Justine' DLC
Spoiler: The character your playing created the whole scenario herself and was using the dungeon as a test of her humanity.

I agree, I was going to say Brotherhood specifically. Not really a twist, just a surprise ending.
Spoiler: You are forced to kill Lucy.
I just read a theory on this, if anyone is interested.. Spoiler:
When using Eagle Vision in Monteriggioni, there are red footsteps outside a house that don't lead to anyone. Lucy might end up being a Templar in the next game, and that's why you had to kill her.

Fire Emblem, along with Star Ocean, Golden Sun, and Final Fantasy, is one of the best game series ever made. Square Enix always does it best.

Agreed. KotOR II could have been incredible (better than the first even) had LucasArts not rushed Obsidian to finish it within less than a year. Still, I enjoyed the small twists throughout, such as: Goto actually being G0-T0.
I like KotOR's the best because it never breaks a single rule of effective storytelling. Hell, you could put it together yourself before the game's big revelation if you pay close enough attention to the details (such as the droid on Kashyyyk "recognizing" you, etc).

Another one of my favourite twists of all time is from Case 2-4 (favourite case in the series) and that is: Matt Engarde is actually guilty.
Also, Call of Duty 4: Modern Warfare: the nuke.
