SPOILERS

Wind Waker - Hyrule was under the ocean the whole time (and gets flooded at the end - wonderful ending)

Ending of Metal gear Solid 3 too, where you learn that the bad guy wasn't actually a bad guy and you had to kill her as a cover up

RDR did have a great ending. It was good to see that they threw away the whole increasing difficulty as you progress throughout the game, and instead put story and character first (i.e., by having those simple, family missions).
Though not a twist, the moment when you first enter Mexico in the same game, when Far Away starts playing, that was an amazing moment.

Other games with great twists, Alan Wake. It had a really great story, imo.

I also loved how the game was in an episodic format, it made the game quite addictive.

Also, then ending of Shenmue 2 - the ending of the game was a wtf moment, but I loved the entire game as a whole, really ahead of its time.

I can't remember too many games, but I recently played Heavy Rain, and I have to say that the story/twist in it was amazing. Probably better than almost every game I've ever played

Oh yes. It is a shame that Shenmue III may never see the light of day - forklifts need driving, Lucky Hit needs playing, and Ryo Hazuki must have his revenge.

On another note, The Flood in Halo were something of a twist too.

When using Eagle Vision in Monteriggioni, there are red footsteps outside a house that don't lead to anyone. Lucy might end up being a Templar in the next game, and that's why you had to kill her.
I just watched that a couple of days ago. Me and my sisters took bets on who would be the one to you know... I said Shaun and was happily wrong. I was hoping the tech girl would be the one... Ah, i like what you said about the red thing. that was driving us crazy for a while. Dying to see the cutscene aftermath, drama time!

on a completely unrelated note, is it bad I kept thinking everyone was part of the mafia in this game? I remember this scene when Ezio gets rejected by this chick and says of his friend "It's okay. I'll follow her for a while, see where she lives"
