I have one specific scene stuck in my head, but I can't figure out what movie it's from.
I'm pretty sure the film is recent, between 2000 and 2010. It's either thriller, action or sci-fi.

There's a girl, crouched behind some shelves in a room. She is crying because she's scared. There are people or sci-fi creatures waiting to attack her, and she's trying to hide. She has to be quiet - so she cocks her gun very quietly and I think she says "shh" as she does it. I think she is young and brunette, and kind of looks like Megan Fox. I feel like she doesn't normally have a gun in the movie - she's kind of a female sidekick to the main guy character.

I know that is very vague, but it's driving me insane!! Please help! Ive asked a few friends and they can picture the scene as well.. but none of us can figure out the movie.

It's called Gladiator, and it's the only movie you'll ever need.

umm...try Kick-ass. But I dont think there was a library gun scene in it.
