My parents have already paid my tuition for the year before I received a scholarship. Is there a way to have that amount deducted from my payment that was already made?

Pretty sure if you have no outstanding balance on your account you will get a cheque mailed to you. If you haven't paid off your account yet, in the payment agreement there's an option to use your scholarship to pay for school, but it doesn't help at all if you've already paid the full balance.

If you've already paid and the money has left your parents' account, the scholarship can't be deducted. A cheque will be mailed to you. It will take months, but I think you can go to the student accounts and cashiers office and request one earlier.
